All the rules in mishnayos 9:1-4 only apply when the opening of the beehive is facing outside. If the opening is facing inside, then if an olive-sized piece of a corpse is placed below or above the hive outside, everything directly below or above that piece is rendered unclean. Everything not directly below or above it, whatever is inside the hive and whatever is inside the house remain clean. If the impurity is inside the hive or the house, then everything is rendered unclean.

Ohalos 9:6

Let’s say that the aforementioned hive is one handbreadth (about 3”) off the ground. If the impurity is beneath the hive, in the house, inside the hive or above it, then everything is rendered unclean.
