If small loaves got connected in a volume that would require challah, then challah must be taken. This is so even if they’re not put in a basket. If someone baked a few loaves at a time and collected all of them on a flat board, there is a doubt as to whether challah must be taken. In a case of Rabbinically obligated challah, one need not take challah until the loaves are collected in a vessel with a depression.
Hilchos Bikkurim 6:18
If flour wasn’t sifted, but it was kneaded with its bran, if the whole volume of flour equals an omer, challah must be taken. However, if the bran was removed from the flour and then the requisite volume was achieved by returning the bran to the flour, then one need not take challah.
